You're doing nothing wrong. I tried also and it seems the software it taking the shortcut destination. It's been added in the bug list and will be fixed in Rename-It! 4. If you have many and cannot wait, you can temporary change the extension under DOS by typing "ren *.lnk *.ln_" in the folder with your links, then use Rename-It! and name back with "ren *.ln_ *.lnk".
